Changes made locally are synced to the remote server.
The status is email metadata.
So, no side effects.

Seems like offlineimap is forcing python2 on the pythonfile, even though there's a shebang with python3 on top of the helper file

The pythonfile is not executed. It's imported by offlineimap.

We had people trying to port offlineimap to py3.
We couldn't get it working.

In the offlineimap.conf file there is a section about generating mailboxes for mutt. [mbnames]. I am interested in filtering the names using mbnames_folderfilter, but somehow it is not working: mbnames_folderfilter = lambda foldername: foldername not in ['[Gmail].Drafts', '[Gmail].Spam', '[Gmail].Bin']

I can connect using webmail or other mail client without any problem.
I also can connect to other imap servers from other providers without any problem using offlineimap.

Just to be sure I understand, sync_deletes = no will cause offlineimap to ignore deletes from the upstream, right? I'm trying to set up a durable archive of one of my accounts, and I want to be sure that emails that are deleted on the remote will remain as long as I've pulled them at some point
I guess I'd have to set readonly to avoid those getting pushed back up, unless it's smarter than I think it is

So my best move may be to set up a second repository matching the first which is readonly and doesn't sync deletes, and just keep that in a separate maildir

No, sync_deletes = no won't make the other side aware of the deletion from THIS side.

And yes, setting up a full new account is best to decorrelate one purpose from the other.
