@agherzan It looks like there are some more problems. I got rid of the error messages I mentioned, but it still took a few minutes before my service was started. My service should start after multi-user.target (After=multi-user.target).
I started from scratch with downloading thud branch of poky and meta-raspberrypi.
In my bblayers.conf file I have these layers: meta, meta-poky, meta-yocto-bsp and meta-raspberrypi
In local.conf I have added MACHINE ?= "raspberrypi3"
DISTRO_FEATURES_append = " systemd"
VIRTUAL-RUNTIME_init_manager = "systemd"
Then I ran bitbake core-image-full-cmdline
I flashed the image to an SD card, and booted the Rpi. After the system had booted I did systemctl status multi-user.target

The first minutes after boot it says: Active: inactive (dead)
After some minutes I can see that it have started
Shouldn't this start right after boot?

It means that there is a service wanted by that target that didn't finish yet
check the running services with systemctl
