Hi, I am using Bowtie2 for mapping ATAC-seq data and I am currently using the following settings:
-X 2000
--very-sensitive

I am wondering whether I should be using the --no-1mm-upfront option. It sounds like this should be included if -N and -L are altered (or may need to be included), however I am not sure whether this is necessary alongside the --very-sensitive option. Could someone advise on this please?
