We're still having trouble getting transfuse to work in order to merge our assemblies... I'm going to try to install it locally instead of running it on the cluster. Would transfuse be able to use the contig scoring files from a prior run of transrate without having to run transrate again?

What's the problem? Is it giving an error message?
I plan to make it possible to import previous scores from a run of transrate, but it's not quite there yet.
Although if the files from transrate are still there it will just use them
I recommend the RVM for ruby and ruby gems locally. It's very easy to set up and manage
gpg --import key.asc
\curl -sSL | bash -s stable --ruby
