I didn't quite finish step6 yet. And I seem to have broken the CLI autolaunching of ipcluster. Working on that now.

re ticket #1 : what part of libhdf5-dev do you need? Arent' dev packages mostly just header files?

Also, i'm writing an notebook for pulling in pre-demultiplexed reads for reanalysis with the reference sequence mapping pipeline and i noticed that link_fastqs works really good, but if you start from scratch and skip step1() your assembly object doesnt have files.fastqs set. I copied the code to create this directory from demultiplex.py and added it to assembly.link_fastqs. You think that's workable?
