Hi @dereneaton I got the same error mentioned above ("could not broadcast input array from shape...") after updating to 0.3.42 and re-running from step 1. The .json is in your email. Thanks!

@isaacovercast Sorry Isaac, I'm not sure exactly what you're asking. It's PE 150 data but should have few if any merged reads from overlap (~550bp size selection). I can see the merged files were created in the edits folder but these are just concatenations of R1 and R2 right?

@SheaML in this context he was asking whether you had used the -m (merge) argument to combine different assemblies in ipyrad. However, merged reads (however rare) are the actual source of the problem, it turns out. I found a fix for the bug, though I have to run a few more tests before pushing the update.
