@edgardomortiz I see, yeah that should be trimmed. You could set hard trimming yourself for now to remove it, by setting trim-overhang = (0, 0, 0, 5)

Hi folks, thanks for all the hard work -- I love pyrad. I've just switch to ipyrad and am trying to 'step 6' on a fairly large number of individuals (384!). I've gotten the following error message on the 'indexing cluster' step... Anyone have experience with this?
