@vieves the problem appears to be that there is an extra newline character ("\n") in your fastq file, probably from when you merged the two files. To merge two assemblies in ipyrad use the -m option. Example below:
## load reads for lane 1
ipyrad -p params-data1.txt -s 1 

## load reads for lane 2 
ipyrad -p params-data2.txt -s 1

## merge into one assembly
ipyrad -m merged params-data1.txt params-data2.txt
The example above would create a new assembly with the params file named params-merged.txt.
