@ctrueden
Then next, check that this example still works?
Jean-Yves Tinevez
@tinevez
Most likely yes because it does not intersect with the changes involved.
Curtis Rueden
@ctrueden
I figured, but just wanted to be safe. If you are confident, then that is good enough for me.
Curtis Rueden
@ctrueden
One down: PreibischLab/MTrack#3
@tinevez Got multiview-reconstruction to build, but it still leans on JCommon because of RefineryUtilities. Did you read anything about what happened to that?
Jean-Yves Tinevez
@tinevez
Nope. This one stayed on jcommon. The SPIM_registration also uses it, but I copy/pasted the methods used (5 liners)
is fiji/SPIM_Registration#133 ok?
Jean-Yves Tinevez
@tinevez
Comparison-1.png
@ctrueden : the example still works.
Curtis Rueden
@ctrueden
Awesome, thanks! I squashed and merged it, so that we don't have a commit in the history that fails to build.
I finished slim_plugin. I have multiview-reconstruction fixed locally but did not push yet due to the continued usage of RefineryUtilities. I will inline it as you suggest, then commit and push.
And that is everything I know of which broke. All the other projects I listed above still compile.
Thanks again for your help! And sorry again for causing trouble. I should have run the melting-pot.sh. I am looking forward to automating that integration test in the future, to catch these things proactively.
Jean-Yves Tinevez
@tinevez
Good! So we are back with normal operations in the Fiji distribution. Maybe when we killed the last RefineryUtilities uses we can remove one jar from the distribution?
That was fun!
Curtis Rueden
@ctrueden
New SPIM_Registration 5.0.18 released and uploaded to Java-8 update site. The others are not part of the core Fiji update site, so I think all is well now for core Fiji distro.
@StephanPreibisch @hoerldavid You will need to update the BigStitcher update site. I already released multiview-reconstruction 0.1.3, and updated BigStitcher master, accordingly. You just have to upload the JARs I expect.

Hey, About the new Fiji features, Ctrl-S to save an image opens two save dialogs instead of one. @ctrueden Thanks for the jfreechart update on MTrack.
Curtis Rueden
@ctrueden
Did you update again, @kapoorlab ?
Varun Kapoor
@kapoorlab
@ctrueden Ok now i did and it is normal again.

Has anyone used Ilastik? Where can I ask questions about it?
Curtis Rueden
@ctrueden
@kapoorlab Soon, you'll be able to ask on the combined Scientific Community Image Forum. But that won't launch for a couple of weeks yet. Until then, see here.

Heads up to all: I will be on holiday from tomorrow until Tuesday, January 15. My response to online communications is likely to be extremely limited. See you all online when I get back! :palm_tree: :video_game:

@kapoorlab
@ctrueden happy holidays, and thanks for the mailing list for ilastik, i registered, i have quite a few questions for them :smile: see you on the other side and happy new year

@milkyklim

@milkyklim I am chatting with @kapoorlab, and he was wondering about an example of the "two-level" design of lower-level SciJava commands which work headless, repeatedly called by higher-level interactive code with a UI.

@ctrueden sorry for the late reply, was on vacation. :) This “two-level” command structury is something that is implemented in Radial Symmetry plugin. But (if you remember) there is no way to extend it properly to the ui-plugin since you can’t pass the parameters from one command to another in macro. :(

@kapoorlab
@milkyklim Thanks, I will have a look, @tpietzsch @awalter17 I have tested the intersection of ellipses part of the code based on David Eberly code and it has been implemented in imglib2-algorithm on my branch: https://github.com/kapoorlab/imglib2-algorithm/blob/master/src/main/java/net/imglib2/algorithm/ransac/RansacModels/Intersections.java It works for getting 2D ellipse intersection points and I also have a part where you can draw tangents at the point of intersection and get the angle between them implemented. It uses quartic solvers to get the point of intersection and is working nicely, hope this is a nice addition to your Ransac based ellipsoid fits. Happy new year 2018.00 :smile:

@amirffff
Dose somebody program with python for fiji and can help me please?
Richard Domander
@rimadoma
@ctrueden First off: hope your holiday went wellQ Second: I'm not quite clear on how to use the update sites you created for me back in Dresden. Shall I just use sites.imagej.net/pqct and sites.imagej.net/bonej with my (personal) wiki account?
Jan Eglinger
@imagejan
I think this was the idea, @rimadoma, that everybody just has their own imagej.net credentials once on their "personal" account, and Curtis adds permissions to various update sites as needed.
To avoid proliferation of "update accounts" on the wiki : )
Richard Domander
@rimadoma
@imagejan Cheers, just to clarify: that means I can't just follow to regular instructions and change the update site address?
Jan Eglinger
@imagejan
Changing an update site URL would lead to inconsistent state on Fiji installation that consume the site, no? I think this can (and should) only be done by admins and only with good arguments.
Are there instructions anywhere that explain how to change an update site URL?
Why can't you stick with the one you have, and just edit the update site name on the wiki list if necessary?
Richard Domander
@rimadoma
@imagejan Because I'm planning to maintain multiple update sites for different things. But I get your point now - i.e. the way I suggested is not the way it works
Curtis Rueden
@ctrueden
@rimadoma I'm not sure I understand the question. If you want an update site renamed, just let me know and I'll do it. If you want multiple update site URLs pointing to the same destination, I can do that too using symlinks.
And yes, for uploading, use your normal wiki account (Rdom) and upload password, set via this page—NOT the same thing as your wiki login password.
Richard Domander
@rimadoma
@ctrueden Sorry, I'll try to explain better: you remember those update sites bonej and pqct you created for me in Dresden? I'm not quite sure how to upload artefacts to them. Am I right that they're associated with my wiki account? Are their URLs sites.imagej.net/*?
Curtis Rueden
@ctrueden
Login is webdav:Rdom; pass is the one set on this page. This is distinct from your wiki password.
Instructions for uploading artifacts can be found here.
Richard Domander
@rimadoma
@ctrueden Thanks!

@HedgehogCode @frauzufall @fjug FYI, the TensorFlow update site has finally been updated today with imagej-tensorflow 0.2.0, containing the improvements done by @HedgehogCode back in September-October. Sorry for the delay on that.

Hi people, I heard a talk about the RACE algorithm for segmentation, digging deep it uses viscous watershed transform: https://link.springer.com/content/pdf/10.1007/s10851-005-4893-3.pdf, is there an implementation of this algorithm in Fiji/ imagej-ops or anywhere else that you know off?
Jan Eglinger
@imagejan
@kapoorlab are you talking of this original RACE implementation: https://bitbucket.org/jstegmaier/race/overview and this paper: http://dx.doi.org/10.1016/j.devcel.2015.12.028 ?
Varun Kapoor
@kapoorlab
Thanks that helps, I also wanted to know if there is an implementation of viscous watershed transform.
