I was wondering, when you write a program / game (more specifically game) Do you write it fully optimized and seperated first? Or do you make like a rough draft, per se.

Nope, not if it is something new to you. You should still try to maintain some good coding practices (just because it’ll help you in the long wrong), but sometimes it’s better to just get something working than have it look pretty.
You may not know how it’s going to work best in the end, so there is no way for you to design around it.
Sometimes you just get it working, then add more features, then more features, and eventually you start realizing what needs to change to make adding features easier.
You may have to completely redesign what you have, but it’ll end up saving you time in the long wrong.

That is sort of what I am doing. I am trying to make a working copy of my 3d game, not to ugly, it has proper comments, and then once I get it working, I'll break it down and optimize it.

The more you code, the more you start recognizing patterns and can plan certain things from the start.
There are plenty of books on Design Patterns as well.
