and it does what I think it does right ?

Yes, that sqlite3 file should go next to node_modules - it's app level data

It's size can be reduced by only populating with package data for one channel e.g. delete the db and do nixster update nixos-18.09

The nix packages in haskell space are all under a sub attribute
I wonder how I can reference them ?

In any case editing the YAML is probably easiest once it is created
